Petek: I can replicate it with your save but not with my own games. I think it might be something in your custom alpha file. Could you possibly send it to me?

I reproduced the situation in a game that was created with an unmodified alphax.txt file from the installation CD. When you try to reproduce the situation, make sure that the AA's path to its destination includes some fungus tiles, but there's also an alternate path without any such tiles. Here's my modded alphax.txt file in case it makes a difference.
